There are a few cafes open to the public on Hongo campus, and there's outdoor seating near the general library that anyone can use. However, since non-students can't enter buildings, there aren't many places to work if you're an outsider.
I'm also in the PEAK program and it's much worse than I expected. The Japanese professors have broken English, boring teaching, and barely read our papers. The foreign professors are good but I heard they're being fired because only Todai graduates get tenured. Living in Tokyo is fun, but if you want a good education, go elsewhere. PEAK is disorganized with too many classes (10-15 per semester). I regret coming, but I made good friends.
